It depneds. Me I use external JS scripts just for this reason.

If they make a call from within the head tag to a *.js file then you are in luck.

If they have the JS on an include page then your in luck.

If they have the JS on the actual HTML page then .

If the last case is the scenerio then I would highly advise that you use an external JS file.

Keep in mind that spiders can not follow true JS navigation also.
