Does a backlink from someone's homepage count as more valuable (in SEO) than a link from elsewhere on their site?

That all depends on what the home page is about, what the site is about, what the deep link page is about, what the receiving page is about, what the receiving site is about, what all the other pages are about that link to both the giver and receiver of the link and the *weight* that the search engines assign to each of these pages.... and probably many more properties.

You should go for a mixture of links. What looks natural? Many sites sell links from the home page... I prefer links from deep pages that are well linked to with internal links. I want the SE's to think the linking page is somewhat of an authority on the subject and they link to me because my site/page is related to the linking page.

How many sites do you link to from your home page? What kind of sites are those?

All that said, I think a link from the homepage of an on-topic site is pretty good. If it sometime migrates to a link from the same article on a deeper page on the site - even better. Multiply by 100 and you will have some good traffic.
