I use dreamweaver mx 2004 . I insert a template in my website get used by almost all webpages well in the <head> I insert in each page some differ javascript , this will lost if I update template ?

Take a copy of the site and try it. That's usually the best way to find out if something will happen or not.

what if js must be in <head> ?
