DebSpecs -> Outside "site search" effects ranking (9/29/2009 12:05:22)

We recently dropped way down in Google Natural listing on a few of our most important keywords. From the top of the first page, to the third page.
Coincidentally (or not) around the same time we implemented an advanced site search. Every time someone searches for something on our site, they are re-directed to an outside url, picosearch.com It looks like our site, but it is on the picosearch domain Do you think this could effect our natural google se ranking that much?
We have since put our "site search" on our own subdomain, (search.mywebsite.com) but it did not restore our rankings.
